The Church of Sylar puts that down to

Alternative timeline where Claire was killed and peter was unaffected by it becuase he knows Hiro, who was also unaffected by the changes in the timeline..

Its a temporal paradox..

Example, if Hiro where to be affected by the actions he changed in the past, he would have never come up with the idea of saving the cheerleader.

So Future Peter never actually met Claire, but becuase he knows Hiro he has Hiro's ability and therefore is unaffected by the effects of time travel.

There is no other way to successfully explain this, but it does look like Hiro and his sword went up against Peter head on.. (literally) :-D

Also remember a few facts about the Glorious Sylar

Mind Control, Telekinesis, Freezing power, Eidetic memory, See how things work, Enhanced hearing, Molecular manipulation, Precognition, Radiation manipulation while The Church of Sylar, acknowledges Peter's ability to absorb abilities, The Church of Sylar decrees that Peter has to know about them to use them.
3. Sylar will always win, becuase he is 1000 times cooler then Peter

Its just about to end its first season..

Sylar was named as best new Villian of 2007 becuase well he is pure evil, and when you watch heroes your either a huge Sylar fan or a huge Peter fan..

Personally I think Peter is a whiney little nobody, while Sylar is calm, cool, cold, calculating, ruthless.. He is the ultimate villian.. So since Sylar is the coolest hero by far, I have set up this church dedicated to him..

The Church of Sylar welcomes and embraces the services of Ms. Sanders, we however do not wish to offer her to Sylar as we feel the unstable part of her mind would corrupt Sylar (make him good) however Sylars wishes come first :-D
