Is it against the in-game rules to spam someones in-game message box?

no it is not. and it shoudn't be a problem when you use the delete all message box.

and you can block a sender

Just because its not against the rules per see doesn't make it the right thing to do.

In an ideal world we should not need to implement 1001 rules to cover common sense application.

There is the blacklist sender option which i believe now works.

Unless it is you that is thinking of spamming someone.

However, annoy the game admins too much and you could push them too far.... that's not directed at you Mike, but at whoever may be spamming someone's ingame PMs.
