I just made blackhawk my commander when I saw this happened
Unit Production 88,522 /day (530,160 total)
dropped to
Unit Production 88,522 /day (521,309 total)
income dropped 1.2 bill as well
Is this normal?

Yes. Without a CO you get 10% more Naq and 10% more UP.
If you make yourself your own commander you get 0% more Naq, and 20% more UP.
If you take someone else as your CO you get the percentage set by your CO divided by the total officers, and you also get no UP bonus
