Ok, what determines the damage my mothership takes?
Is it possible for my mothership to not lose any weapons when attack another MS, and what are the requirements of it?
A substantially bigger MS defence? if so, how much bigger?

its both the atk and def of them, a stronger will do more damage. if the opponents shields are weaker than the atk they might hav weapons being destroyed casue the sheild coulnt proect the weps. there is a rank modifier too

Thats the Gist of it
As mentioned, Just remember that due to the game mechanics, oftentimes the ship with the most sheilds, even if it also has the higher strike, will still lose the most naq wise:
I.e.
Your M/S does Teh Uber damage. Blowing through the enemy M/S's defenses it destroys: 8 Shields and 14 weapons.
The enemy M/S does Teh Uber Puny Damage, it destroys: 32 Shields.
----------
Thus if you don't have billions to spend on toping your stats, or millions for repair bills it may be economical to keep the strike on par, or greater than, your defense. (At least weapon wise

forgot another feature, if the atking ms passes the sheilds of the opponents ms, it can only contribute the equivalent of your strike action on your opponent, its similar for a ms atking you
