How do u name the motherhsip?

Doesn't it prompt you when you first create your ship?
(It's been so long...)
Anyway, if that no longer holds true or you simply wish to change the name:
Go to the armory and click 'Outfit Mothership X'
Top left you will see a field with 'MotherShip: Blank'
Type in the name you want, and click the button that says 'Change Name'

Hmm... sounds like a bug.
I would suggest you make a post in the bug section.
I've not heard of this promblem before.

you cant u certain letter/figures ie dashes, commas etc

yea and it cant be too long either. the naming procedure is quite strict ( learned that when naming planets).
