Why not have a super being in the game whose only purpose is to destroy? He can show up as a player/alliance and is unbeliveably powerful. (Ie take a super powered alliance or possibly multiple alliances to beat him.)
Think Galactus from the comics.
http://en.wikipedia.org/wiki/Galactus Or perhaps the Borg, etc. A being/race that everyone fears to deal with.
Upon his eventual defeat, perhaps a significant event can take place that will change the game dramatically for the players/alliance that does the most damage.
I think it would also be good if he occasionally takes a little from different players in the game as an incentive to attack him. No one should have to fight him if they want, but if they desire to take out the super being, the entire alliance must declare war on him which will incur greater losses from him. (But allow them to attack him)
This is kind of on a whim, im sure you guys could expound on this idea much more.
Edit: On another note, this would provide a very interesting counterweight against ridiculously powerful alliances. You have to choose careful when to take on the superbeing, because while you are embroiled in battle with him, another alliance could decide to use that moment to start massing you!

It has possibilties..........
Maybe add quests and such, and have rewards for them. The quests are randomly sent to accounts above a certain rank and or active accounts.
Also add, as CF said above, some non player accounts.
Have these admin/script ran.
Have their defeat, or other goals towards these persons, be the goal of the quest.
At the same time, these accounts should be non-attackable unless you have the quest that involves them.
Itd take lots of work though, not sure if itd work.

ive played a game very similar to this idea, the story was that an hostile alien race discovered the milkyway galaxy in which most of the planets were colonised by humans and they attacked the human armys and won, then they harvested the galaxy for dark matter which they used for a power source. so you play as a small group of human survivours and fight against other tribes/groups of human survivors for whatever resources you could find, but every now and then a raiding party of aliens would appear and then you would have to join with other human tribes to take on the more advanced alien ships, this game was extremly fun to play as you needed to rely on enemys to beat a worse one, so i think if this sort of thing could be implemented into sgw it would make it alot more interesting

another idea with this is that every account has its mirror image it can face and if this mirror image is defeated they get some sort of bonus.

im pretty sure 1 bil naq wouldnt be much, if the person who killed it was able to kill it as theyw ould have to have LOTS more than 1bil naq to kill it.
200bil naq? for each player, which auto banks, incase they arent online at time their alliance kills it? or all of its naq, turns, and uu divided among the alliance that kills it, (such as a bot that wars with alliances and the alliance that kills it gets a certain % of its resources, depending on how many people in the alliance).

Yeah - but that was just a single random occurrence - didn;t have a story or a mission to it. And, if I remember rightly, while some people benefitted, others did not, and some actually lost some power.

Perhaps this can be tweaked a little.
Have an NPC realm playing in the game. Perhaps one of admins test accounts something like that.
Anyways the tweak is for this realm to offer to give you something, a boost to your UP or a planet or a spy level, along those kinda lines. Then you would have to choose whether or not to recieve this gift. Then if you choose to recieve it there could be a variable (say depending on your total power for example) that it was either the gift it said it was or it was a trojan horse that does a random amount of damage to your account.
Think that bomb in the stargate episode with the human girl goa'uld. It was made to look like a gift but was really a naq bomb. There would be a random chance of that happening.
