i have stored money in my bank then come back later to use it, and it be gone.

2nd, just the other day i had a bank capacity of 800 mill + and it went down to 600 mill+. i did retrain miners to soldiers so I'm not sure if that had anything to do with my bank capacity.

Yes, training miners will lower your bank capacity. I am not sure about vanishing naq though.
