Counter intelligence
Do counter intelligence agents use weapons? If so, what kind? Also, they are the people who stop sabotage, right?

no, counter intelligence are the ones who kill spies when you attack someone
They do not carry weapons. They also will die if you attack an enemy that has a defense and you have counter intelligence agents trained.
