On the command centre page the stats up at the right corner are they unaffected by a planets bonus?

No, the planets bonus will add to them. What you see on your Military Effectiveness will include trained army and planets.

That means there isnt realy a way to see around what planets add to their effectiveness unless I could divide the planets that add onto the stat by half as a total or something and get the real ammount of damage I do?

Yep - you have to do a bit of math. You could also calc your normal damage by taking your wep damage times your number of supers, mercs, and standard attackers. You'll also have to take ascension bonusses or Tauri bonusses into account. I think it's easier to do your planet based calculation.
