Apart from The First ones the Minbari are the most technological main race with superior fire power.
If you are going to rule out Vorlons then you cant include The White Stars since they were Minbari and Vorlon tech.
Also Earths StarFuries would rival everything for maneuverability. Dog fight with it at your own risk.

shame you picked such a wide variety of sci-fi and while sticking to the rules of the universe that we know atm B5 would win, however if we assumed that we know nothing and all the technology depicted in these universes is possible then star trek would be the eventual winner given how much of it is only mentioned.
For example there are technologies in star trek that can instantly transport people all across the galaxy and even through time. The races that made the technologies are long gone and nothing is really ever told about themso we know little of what they could do or what they left behind. The Q are in our reality just in a different section of it (much like the stargate ascended lot, in fact i'd say those two are comparable in power from what we know both the Q and ascended have done)
Star wars unfortunately would lose to both B5 & ST based solely on technology, of course the SW universe allows for greater man power.
And of course stargate would lose against all of them even with the limited ancient tech we have found as we just dont know how to use it properly
EDIT: I forgot to mention the Federations cloaking device which would allow them to win hands down. as it doesnt just hide the ship like the romulan/klingon devices do but the 100% federation created device phases the ship out of alignment making it impossible to shoot or harm while cloaked. Cant remember the episode but Riker was on the ship during the experiment and it went wrong leaving the ship buried in an asteriod if i recall correctly

Not to rain on your parade or anything but how will the borg affect any of the energy based entities in these universes, such as the Q or the Vorlons??

So its come down to the Vorlons , Shadows and the First ones, Energy light beings, And that Crazy Dude who became one with the entire universe, Vs The Q...
I dont really think enough is known about any of these races to conclude exactly who would win there...

I guess to me the borg wouldnt be much against Shadows or Volons, while the Q should win against anything anywhere, they cant die unless they chose to or against other Q's, alot was left unknown about the next universe in which shadows and volons left to, so I dont have a clue which would win but it would be a good battle.

Ok then, without considering species like the Q, Vorlons etc etc.
Star Trek would still win, technologies such as the Guardian of Forever or the Iconian Gateway (transporter capable of transporting to anywhere in the galaxy) Then there is the federation interphase cloaking device, which allows you to pass through everything & you can shoot while cloaked with it too And of course the various types of shielding there is in the star trek universe. Oh i forgot to mention, time travel tech is possible in the star trek universe and is considerabley easier than any other universe (and by the 26th C the federation has time travelling abilities)

Oooo interesting mixup, I seen some of the CGI mixed battles on Limewire, and there is a site full of them if you search for it, I lost the link long ago.
I though B5 Earthforce ships were far more believable than any other races ships in any sci fi show, no invisable shields, no transporters ( only originally thought up because the TOS budget would not stretch to shuttle landings ), no faster than light/warp drives, all of which are theoretically impossible, and gravity the only way we know how to make it.

Really comes down to 2 things, do Trek shields stop B5 beams ? If yes then Trek wins every battle. And do aunipitant beings such as Q get involved ? if yes they are the only ones that count and everything disappears with a thought or click of the fingers.
Ship to ship combat - Assuming Trek shields can be taken down with ease, then Trek ships are weaker toe to toe, but Trek ships warp in and out of weapons range at will so could B5 ships even hit them ? And Trek ships could do it SG1 style simply beaming bombs onto B5 non-shielded ships.
Man to man ( or alien to alien ) - Obviously PhyCorps could just make all the Trek warriors head pop so no need to fight them.
Borg-v-Vorlons/Shadows/any other non-physical/energy alien - Well borg cant assimilate them, and with organic ships ( same as species 8472 ), they could not assimilate the ships either. Borg-v-normal B5 races should win but again PhyCorp might be able to make their heads pop lol
All in all, to many unknowns, but personally I prefer the B5 races and ships, and show..... except the Whitestar, on that I agree with the maint guy in one episode who said they look like plucked chickens lol
